You should always remove shanks and flanges from the rail in order to avoid any risk damaging the centers. This goes for knuckle replacement, hammer removal and sometimes bolstering. Also because if the knuckles need replacement, they more than likely need repinning and filing which can be expediently done on an oscillating spindle sander or drill press and drum sander. Since you're doing all that, it's an opportune time to graduate the Strike Weight. It is also important to press the knuckles in with a caul to try to get them to a uniform in height. Knuckle height is an overlooked refinement in prep for regulation.
