It's not too late to replace the 2x4's with longer ones, and I'd recommend Douglas Fir (any other species suggestions?) Drill through the joists and your beam pieces. Off-hand I'd say 5/16" lag bolts, nuts, washers... maybe 3/8". (Thoughts, anyone?) You'll most likely have to chase out the holes in your brackets. Other'n that... what Terry just said.
